The default style has light and dark mode built in.

Browse to ACP > Appearance > Styles. Click "Default style" and enable the "Enable variations" setting.

I tested and yes it has the same issue.
"System" will always pick the original logo , it doesnt matter if its in the alternative link or not.... which is an issue since obviously it can change.

Since it happens with the default Xenforo style, it’s likely a bug which the Xenforo developers will need to fix. Post it on the official Xenforo forum and they’ll hopefully be able to help
